What version of automake are you using?
Are you using the same version of aclocal?
Also, could you give the output of aclocal --print-ac-dir?

I hate auto* as much as the next person, but I think I'm the one who
gets to try to make it work.  :)

Try "automake --add-missing".  I suppose that's not in the autogen
script, but it ought to be.
